and

I am going to assume you are referring to the difference of searching both on Yahoo since Yahoo uses link domain...

linkdomain:www.domain.com

will give you a listing of the sites linking to example.com - to all pages of the site, not just the homepage.

link:http://www.example.com/ -site:example.com

will give you a listing of the sites linking to example.com's homepage, not including pages from within their own domain.

I believe the general concensus is that Yahoo diplays backlinks in order of "importance".
