links indexing

Search engines don't index these links

I would like to have your advice on this.
This very site has its index page pr of 5. In the footer it gives links to all important pages and these links are indexed well and counted as backlinks by all search engines. here the command used is "href="#*$!/xxxx.htm"
Now similar footer is there in all other pages. but those links are not counted as backlinks by any search engines. here the command used is "href="xxxx.htm"
can this be the reason for links not getting indexed.

"href="#*$!x.htm" in general should be fine, but I have seen unverified suggestion that links in footer sections can be discounted by the engines.
Bear in mind that not appearing as a link for an engine doesn't mean it isn't indexed, particularly with Google - instead, find the cache of the page to see if it is indexed

My concern is se's are not counting footer links as backlinks other than the one in index page. All linking pages have pr 4 and after the links start counted as backlinks, the serp would rise. The only difference I found in the codes was that i mentioned in my first post.
