They are linking back from a subdirectory of another site

How bad is that? Buried link too

I was taking a look at many of my "linkpartners" that uses linksmanager.

The links pointing to my site there is buried in a directory with PR0. I never see a log entry of them.
And hardly can find my link there. Most of times must use the search feature.

So I wonder why keep in my pr3 links in a small page with few links in exchange for that...?

The worst: while I'm linking to their domain, they are linking from a subdirectory of linkmanager.

Should I quickly drop those or is there any real reason to keep linking to them?

If it was me, I would drop the link to them asap. If they have a subdirectory and use linksmanager and have a search function to search the links, it probably means that they are getting close to being a link farm. Given the noises being made by Google and Yahoo, I definitely would not want to be linked to them.

the best way is not to link to bad sites, I am not sure that it qualifies as a bad site but some of the sites being linked from there are, so it is you call
