Googlebot hit just as I was uploading a new version of my site.

Failed to open include file "foo.inc"

to Googlebot.

What were the chances of that happening?

An unbelievable coincidence though. That sort of thing should only happen in movies.

I'm uploading to a new directory in future and using a shell script to swap over in an instant.

It's my own fault, the site is getting too busy now to do a "oh, it will only be a few seconds" live update...!

I reupload my entire site on a day to day basis. Its not really a problem as far as im concerned because I always do it just after googlebot has been to be sure.
