Use Mozilla, it has relatively advance pop-up and js control.

save now is imbedded, it can even popup after your browser closes....you need Spybot Search & Destroy. With savenow, you will also see WhenU files

Oh sorry, I have been free from the perils of MS based buggers for three years now so I am ignorant of the scumware treachery affecting Windows these days.

I'm still unclear on this. Are the they coming from my system, or from web sites I visit?

they are using your IE plugins to run., but they can remain open when you close IE. If they are installed the way they're supposed to, they use you keywords from toolbar searches and display their advertisers that way. (i.e. if you search widgets in Google toolbar, their pop-up gives a "search result" of their advertisers in the popup.)
yOU can click on the tiny "whenU" link and it will take you to a page were you can find out more about uninstalling them.
