Site Taxonomy

I want to add site Taxonomy to my sites pages. Does anybody know how to do this so the search engines pick up?

There are many examples discussed here at Webmasterworld, use the search function. What seems to be the best advice is to maintain a logic and avoid too deep divisions, or too many transfer pages to get to the end result.
