Zen Cart issues

This is horrible and terrible. I am losing my mind.

I have both html and php in my site. That is a zen cart shopping cart. Would it be better to have it has a subdomain or a directory? I have no idea why my results are showing up in search engines? Will the sites crawl these in a subdirectory. I am so confusted right now. Can someone help? I don't think these php pages are being indexed correctly. :(

There are many factors that go into how the Search Engines rank a page far beyond just HTML and PHP file types. You should do a bit of research on Search Engine Optimization for the different engines.
