Can I install and develop a store (magento in this case) at mysite.com/store - and then later, after its done, apply/assign my SSL cert to mysite.com ? (which I would then assign only to store pages).

Or do I HAVE to assign the SSL cert first.

Greetings and welcome.
Technically you should be able to apply the SSL after the store is up and running but why would you? Your checkout process won't be protected without it and it could be a huge pain to change URLs over to HTTPS (I haven't worked with that store so I'm not sure how it works).
