How much of an effect will may choice of e-comm software have on my rankings? As long as i provide good content, get backlinks, etc., will i be able to get decent rankings with any provider? is there anything specific i should look for that should be avoided (SEO no-nos)when choosing?

You'll want full web page addresses, the ability to customize the software to your needs. Manage navigation, alt text for pictures as well as do things like relational products.

It doesn't do much good if you have a site that ranks well but is too difficult to buy from or manage.

Most?
Not sure.
But I have worked with 100+ client's over the last 5 years that use the Yahoo's merchant solution, and from a SEO side it does well.
I does have some technical, support and financial downsides, but for a canned solution it is the best one out there.
