SSL over domain or subdomain

I am planning to install SSL on my website which is a big regional portal and ecommerce driven.

I would like to know if I should go for installing it over my domain and have urls like [mydomain.com...] or [mydomain.com...]

or should i install it over a subdomain say [secure.mydomain.com...] and put all my secure files there?

Which one would be easy to manage?

Usually it is easier if it is [example.com...] - that way all your files are stored in one place and you do not have to remember about any files that you might miss etc
