Overall, payment online can be divided into three layers, depending on your turnover. At the bottom layer we have paypal, worldpay, 2checkout, even Yahoo! stores, etc - you sign up with these guys, and they handle the transaction, taking a cut of each transaction. Simple, fast, secure.
For somewhat larger mechants, we have the standard banking merchant accounts, in which you just push your client to your bank, and they take the cc number. Cheaper per transaction, but more expensive setup and usually their is a min turnover.
And at the top level we have full scale integration with the bank network (the sort of thing amazon would use), in which you use their servers and amazon just plugs into the bank estructure.
Obviously this is a very basic overview, and different banks in different countries have very different requirements. If you're in the EU or US, and think you have enough turnover, check out your local bank offerings. Most people just starting off are happy enough to use somebody like worldpay or 2checkout. Have a look across the boards, there are plenty of discussions about the merits of each service.
