I've aliased some domains to some grandfathered Google Apps accounts. Unfortunately it's not a very smooth process for others to use the mail. It's a complicated process to add the account, and to get it to send mail like it's the native domain.

I had done it for more than 30 domains, and its working perfectly.
may be you are not creating mails in the secondary domain.

If you alias a secondary domain, then every user gets an e-mail address in both domains. How do you create mails in the secondary domain?

The setup to get users to use the new aliased domains as default is problematic. It requires a lot of hand-holding for less experienced users.
