Same DNS and server, but different performance

.com vs .org

I have 2 website hosted at the same server. the domain is a .com and a .org
Obviously they are using the same DNS and server. But when I do a domain check at dnsstuff.com, the result is so different. Will this be a problem?

for .org
Average of all 2 nameservers: 309ms (plus 347ms overhead).

Took off 3 points for ".org" TLD (extra lookups may be required to find the parent servers).
Took off 8 points for having no glue at a parent server [adds 2 extra packets to lookup].
Took off 6 points for having no glue for ns2.bluehost.com [adds 2 extra packets to lookup].
Took off 2 points since ns2.bluehost.com allows recursive lookups (if lots of people are using the server, it can slow down).
Took off 6 points for having no glue for ns1.bluehost.com [adds 2 extra packets to lookup].
Took off 2 points since ns1.bluehost.com allows recursive lookups (if lots of people are using the server, it can slow down).
Took off 22 points for >300ms average response time.

for .com
Average of all 2 nameservers: 104ms (plus 200ms overhead).

dnsstuff is misleading - it tells you how long different servers take from its point of view.

More than likely, it's got a bad path to the .org root servers.
