Auto-directory submissions

There are well known softwares that can automatically submit your sites to clean and good reputation free directories. Provided that you incrementally submit, say to 50 directories per month, would this dampen the "too-many-too-soon link acquisition penalty". If I use this technique on a new site, is it likely that the new site will get sandboxed?

Nobody knows how many links obtained in a certain timescale will result in 'sandboxing'. It may be different for various areas of the web. I always manually submit my sites to directories to make sure I have all the details correct. I don't think you can dampen the effect of the sandbox filter as it will probably trigger the penalty at a certain point and nobody knows exactly how long you will be penalised for. I would go for a mildly aggressive link building campaign and like everyone else, hope for the best.
