Business.com & MSN's Small Business Directory are both kinda cool because you get multiple links with each submission.
If you can get a high level link or there are reasons other powerful links would point into the page where you are listing then Yahoo! can be good too.
there are a ton of variables though as to what will give you the best bang for your buck.
I do not think it hurts you to get a ton of links real quick because ideas naturally spread in waves.
is it bad if you add your site to let's say 15 of them in a week? Will it raise flags with Google's algo? I already have links from hundreds of sites so it's not a new site.What is bad is considering Google at all when getting links. Get links for traffic, relevancy, and to promote your own interests. People using templates with scraped content to build huge sites overnight and then using spiders and link exchange programs to take advantage of Google is what prompted the sandbox effect to begin with. Going about your business without Google as a consideration is what works for Google. Eventually. In the mean time put some of that $1000 to work with ppc.

I would not consider Business.com as worth $99. I signed up with them after reading good feedback such as this. But the number of referrals I get from them does not even touch two figures in a month.
Even if you consider a listing for PR/anchor text benefit, it is going to be negligible because the number of links on high PR pages are way over 100.

Only a small percentage of any of my sites' referred traffic comes from people clicking on a link in a directory. The overwhelming majority come from search engine traffic.
Paying to list in a directory would be a complete waste of money were it not for the fact that Google and other search engines like it when you are listed in directories.
Instead of spending your dollars on directories with recurring fees, you can spend you money on directories (with static links) which charge you only a one-time fees. This way, you you can get a good number of links - also when it is time to renew, you wouldn't keep paying for those same links rather you would be gaining more new links every year.
Of course, do submit for the top ones like yahoo etc and others in your industry.
Also, why limit yourself to directories only - go for paid submissions to websites in your industry which offer you good static links.
