I'm still trying to figure what could be happening. I've set up my 301 redirects correctly, turned on the SEO friendly extensions, set up all meta information with an SEF component, etc.
It seems to me the issue may be duplicate pages. I did a google search for my domain and surely enough there were three versions of my home paged indexed: www.mysite.com, www.mysite.com/index.php, and [mysite.com....] I also have a link in my main menu to my home page which I named index.html as an alias.
I've read articles out there that indicate that Google does not penalize for this, but reality seems to be somewhat different. I tried redirecting the urls mentioned above using a 301 redirect to /, but that seems to have created a continuous loop and did not work properly.
Does anyone have experience with this? What is the correct way to deal with this and what is the format I should use if 301 redirect is the solution?
I don't know if you've seen these:
