When you edit the header template you are making a change that affects every page. If need to break this down further, you have a couple of options. First, you could build in some logic to choose one file vs. another depending on the forum, the page type, or some other variable. If your situation is simple, then this might work; it isn't very scalable, though.
I think the best solution would be to create a different style for each forum. By doing it that way, you could change the header ad code but you could also change the graphics, etc. to give each forum a distinct personality. Scalability isn't much of a problem, either - if you add more forums, just clone a style and modify it for the new forum.
