if your amounts are high and volume low, I think bank transfer is one of the easier ways to go about it.
You could set up an account with an international bank like citybank or a Japanese bank that has branches in the US. That would make it easier for your customers to pay you.
I dont know if JapanNetBank allows overseas signups but that would be an ideal option too. Japanese customers could then do a transfer from their regular Japanese account, and you could control it online.
In my experience, selling high priced products in Japan, particularly if its a B2B product, bank transfer tends to be far more popular than credit cards.
Of course, overseas bank wire is possible too however some customers may balk if they don't feel a high trust factor in regards to sending the money overseas.
Otherwise, if its a great offer and looks trustworthy, whilst not as convenient as a local bank account, overseas wire is not such a big hurdle.
