Its very common for books and public websites to list references to web resources now for further readsing etc but are there any legal issues doing this from a secure eLearning site where access is paid for by the user?

I'm not sure if links coming from a paid site would have any complications. However, there could be issues with links coming from a secure site.

I know of many secure government sites/documents that contain links to public sites/documents. But going the other way is where problems would occur (since those sites are secure)

It all depends on if the content is copyrighted or not, if its having copyright then it doesn't matter from where its coming using that is an offense.
