Google Free Site Search does not see our site

Hi all,

first post to the forum!

I'm with a company who has been around for a long time and has been visible in normal Google searches for years.

Today I tried to sign up for the Google free search - but got the error that our site was not indexed.

This is contrary to using the site: operator which returns 400+ pages.

We have 3 domain names at the moment - could that be an issue?

We have recently changed our domain name, and also have a shorter version that also maps to the site, and the old domain name still also maps to the site.

Would Google punish me for having 3 domains (we've ensured most of the sites that link to us are using the new domain)
