Currently I use Hitbox as my stats program. It allows me to see how many hits (exit links) each of my banner advertisers gets.

Is that the industry standard way of doing it, or do you guys to something different?

Another way to track exit links is to have the link be an indirect link. When a user clicks on it the link, it first hits a page used for tracking and then redirects to the customer site. This also helps you to better control your outbound links aka PR.
