I have a website with about 3,000 pages. I would like to have a site map on my website, but I cant just add 3,000 links on one page or the search engines probably wont go through the page. The pages are all in my root folder.
I am looking for something that will create the site map for me and break apart the site map into several pages.
I looked for software for this but cant find any.

Wow, that's a lot of pages in one folder. Don't you have some sort of categories, that you can put your pages into? Organizing your pages into folders would also help. I don't know about the content of your site, but I doubt that there is some program that can derive categories just from the content of 3000 pages. A simple table of contents or index should be no problem, but anything else is pure speculations.
