Best way to build a glossary

Does anyone else implement a glossary into their websites? Currently, using JavaScript, I call a newWindow() function and point it at a specific id corresponding to the term on a regular html page.

I'm just starting to learn php but I am quickly approaching the day to add a glossary to my current project.

What's the best way? Any ideas?

I wouldn't do the Javascript thing as you would be missing out on additional pages that could be potential spider food, but only if done properly.,
