Your webhost might not allow .cgi files to be run from anywhere, they might require that they go in a /cgi-bin folder. If your webhost allows you to run them anywhere, you shouldn't need to do anything with .htaccess to get that going. Check with your webhost about their requirements, then post again (with a lot more specifics) if you still need help.
