Can you have too many folders?

I am an organization freak and I tend to make many levels of folders to organize my site. I do not like a folder with many different pages in it. Most of my pages have a separate folder with an index page in it. I link to the folder instead of the file. Example: example.com/folder/ instead of example.com/folder/index.html

My Question:

Can there be too many folders?

That's a very good system. It produces cruft-free URIs and gives you a lot of leeway for using future technologies.

If you're organizing things like this:

example.com/folder1/

example.com/folder2/

example.com/folder3/

I don't think you can have too many folders in a system like that.

If you're organizing things like this:

example.com/folder/

example.com/folder/folder/

example.com/folder/folder/folder/

You can get to a point where you're burying pages and the URI is getting too long. Some of the old school SEO types often argued that you should keep files as close to the root as possible. That's not necessarily important today, but there are arguments for keeping URIs a manageable size.

I use one website with all pages in a single folder, another one with many folders that are organised in a somewhat meaningful way - in terms of SEO, I can't tell a difference.
