yahoo sitebuilder problem

always uplaoding whole site

We've been using yahoo site builder to run my website for a while now and not had any major problems, that is until we upgraded it to 2.2.3 a short while ago.

Now whenever we try to update our site, instead of just publishing the files we've changed (as per the button we click) it uploads the entire site!

i've tried emailing yahoo but can't get an answer, does anyone have any ideas? We can't work it out as the only thing that has changed is the upgrade to 2.2.3!
