newbie with e-commerce questions

shopping cart management?

So far we have a simple website and a merchant account. We plan to add an affiliate program.

What we need is a shopping cart with cart management features that allow you to accept/block an order, print mailing labels, calculates shipping at X amt for first item and a set amount for each additional item, and works with affiliate programs. That's my question, really... is there such a thing? Does anyone have any suggestions?

We don't want an all-in-1 storefront package...already tried that and just doesn't fit what we're trying to do.
