Uhm, that's surprising. Their docu is one of the best and most detailed i've ever seen.
Just think about what'd be the logical way:
>Publisher or zone
First the publisher, then the zone(s) for this publisher.
>Campain or advertiser
First the advertiser, then the campaign(s) for this advertiser.
Then the banners.
Then the codes.
You can later link different banners and campaigns to different zones, add new zones, add new banners, add new campaigns ...
You can create the banner code either for a specific zone or for a specific campaign or for a specific banner ...
Just play around with it, set up some test clients and campaigns. You can later delete them. Look the navigation tree at the left side. This makes it pretty easy to understand the way it's structured.

Once you have installed PhpAdsNew (or any script) generally you can try to pay with all the available options. Especially with a GPL script you have an advantage that you can install it as many times as you wish and play with it again and again.
With PhpAdsNew
1) Advertiser :: someone who is paying you for showing their ads on your (your network) sites.
2) Publishers :: site where the ads will be shown.
So in a way, you can work on developing either section first, and do it as you desire.
Once you have Advertiser ready, then you need to create campaign for them and add banner and setup banner properties.
Once you have a publisher ready, then you create a zone for it and also specify zone properties.
Now you need to link zones with banner/campaigns in the way you like it and on the web site you need to use Zone Banner Code to display the banner. Also the benefit of this is, if you were to change the advertiser or the banners on the site, you won't have to change the banner code on your web site :)
