Would thousands of unique links from a single site be a red flag to search engines? If so, would getting them as nofollow fix that issue? Would thousands of nofollow links provide any SEO benefit?

The volume of "UNIQUE LINKS" isn't a red flag, in & of, itself.
If you are developing the links yourself you really should use the rel="nofollow" micro-expression.
Links using the rel="nofollow" micro-expression are dropped from the link graph, so they have no direct impact on ranks for the destination page. However, in theory, outreach can have great side-effects. As an example, having helped many website owners get wikipedia pages or included as citations on such pages can be cited as research by third or fourth parties which were introduced to said websites from a TRUSTED source and thereafter use dofollow links in their material.

Thousands of links from a single site are depreciated to count as a single link. So there's no search ranking advantage to this practice. I agree with Fathom that it's best to no-follow such links.
