I guess I was just trying to limit any page rank loss from the buildup of outgoing links contained in the directory if possible.
Any thoughts?
We have set up link resource directories in both ways. We have not seen any difference. Both integration methods work.
What is most important is that the directory is well organized with categories (and the links therein) to be highly relevant to the site delivering the pages. A "search links" function is also very useful for end users. Proper cosmetic integration so the directory works seamlessly with the rest of the site is also important. Finally, make sure to maintain editorial discretion so that the links that are published in your directory are determined by your eyes and not by a fully automated software or service.
If you're going to be shifty, don't do it half-way, go whole hog, do it with both feet firmly in the mud. Let the horns and cloven feet sprout. Then laugh derisively, "Muahahahahahaha!"
Block that directory with a robots.txt, and do a nofollow on any links pointing to your directory. Months after your campaign is over you can delete the directory. If anyone complains tell them you just moved it to another web page. Be sure to maintain an orphaned web page containing those links.
In my ten years of doing this kind of work, I have never seen a single instance of where a quality directory produces "page rank loss from the buildup of outgoing links". I have seen folks mention this from time to time but I have never seen any evidence of it when analyzing rankings and traffic trends.
