The max cost per click has been set to make me around position 3. The max budget as suggested by Google applies.
However, for some it is working OK, but others are not showing at all (Seems to be the exact match ones) or are way down at say position 15. When I use the diagnostics tool for some it is saying that the CTR is no good therefore ad has been slowed or disabled, but I only put them up yesterday. I do have other campaigns going which have keywords/phrases that will include some of the above keywords/phrases in part of them. Is this anything to do with it? Im trying to change the whole campaign bit by bit rather than take the whole lot down and start again as this would take me ages. Would be very grateful for any pointers.

Yes, it is.
All keywords or phrases in your account are related. This is a reason why only one ad in the same account will be shown at any given time for each search.
The best solution for your problem is to:
1. Do a "search my campaign" for each problem phrase.
2. Delete them all even they're in the pause campaign or ad-group.
3. Re-introduce them in the new ad-group.
Note that you have to delete them all before you add them back.
