Adwords stats dont match my tracking stats

Adwords stats dont match my tracking stats by about 20-25% on the terms that recieve the larger amount of clicks. Has anyone else had this problem?

You are almost always going to see some differences between different analytics products because of different methodolgies (logfile based vs cookie based, etc). We use a cookie based system and usually have about a 5-10% difference with adwords' click numbers.

I am talking about a mis-match of about 3000 clicks from one adword listing over a period on 12 days - yet on overture for the same period is exactly what my tracking software says.
