Does Adsense track multiple channels?

That is, URL channels and Customs channels in the same ad

I'm trying to experiment with different colour schemes with my ads. I've therefore written a server-side script, which changes the colour scheme, and the Custom Channel on a random basis. (I haven't been using custom channels up to now, all my tracking has been through URL channels.)

I know that the script is working, but my stats are showing that the custom channels are only getting a handful of impressions (it should be several hundred).

Does that mean that URL channels will over-ride Custom Channels

Ads can definitely be tracked via both URL and custom channels -- you'll see this if you run the reports and some clicks will be double-counted because of this.
