Most of my web sites have the navigation left in a dark color with navigation written in light color or white

The content area is in a light color with text written in black

AdSense are placed below the main and chapter menu in the navigation area in the same colors as the content.

After all Your experiences, would it increase or decrease CTR to make the AdSense ads in the same color as the rest of the navigation area?

It ain't so much the color as it is the position of the ad block that makes a bigger difference. You can tweak your stats by messing with colors but you can make leaps in your stats by moving your ads to find the sweet spot.

There is a natural area on any webpage where the viewers eyes are drawn to and once you find it colors don't really matter.
