Having had some major issues with CTR after a site rebuild discussions on here lead me to the conclusion that the problems might not just be at my end.
Several posters noted that layout re-designs actually effected Adsense, i.e. ads that were served and possibly other factors.

Whilst this doesn't make much sense to me, and is a bit of a nightmare when it comes to evaluating changes I am not going to dismiss it out of hand.

So what is the consensus. Does changing the layout have an effect on the Adsense side as well as the user/your end?

I redid several sites that carry adsense. I did so with adsense in mind (better ad placement for visibility, etc...). Saw an increase in CTR but no other changes.

Exactly the opposite of my experience!

And I've read other posts by adsense publishers who report the same as you surfgatinho. This only reinforces my long held belief that very little about this program is consistent.

It is what it is to whom it is. The phrase "your milage may vary," is perfectly suited for adsense.

Actually I can think of a few other phrases that are a good fit also. Profanity filters prevent me from elaborating though...

It's more a change in your visitor's behavior than a change in your site structure that affects adsense. If a change to your site changes the way your visitors behave on it then it should influence adsense. It seems to me that many people forget the importance of designing for better visitor behaviors as opposed to designing for search engine spiders.

Adwords is brimming with advertisers who have a pact with G that if G finds them places to put ads in the content network where the ads convert with a positive ROI, they will throw a lot of money at it. You get a chunk of that as adsense revenue. Now make your site better at sending converting traffic to adsense advertisers. Easier said than done :)

Hmmm, my CTR seems to have stabilised back to somewhere near where it was previously.

This does kind of lend credence to the idea that messing with your layout / ad size can cause the system to go a bit wobbly
