It is an affiliate link.

Must say I have seen aff on ads that go direct to the top level domain and not an affiliate.

They might end up on the top level domain, but there's certain to be some tracking code coming into play along the way so the affiliate who paid for the ad will get credit if a sale is made.

Not all affiliate send traffic to their own cobranded site. Most in fact, send traffic directly to the merchant. The URLs you see in your browser's status window (IE) isn't the full URL. You may see hotwire.com but the real URL has an affilite code series that gives the affiliate credit for performing the advertising.

If you see AFF on ads on your site, i would change the URL and/or keywords on your page. Affiliates in most cases cannot afford the CPCs that the merchant itself can. Therefore, if you see AFF in ads, you aren't getting paid as much as you can. Affiliates usually focus on keywords that aren't as popular such as "Super Cheap Airfare" rather than buying "Flights"
