I am struggling to monitor revenue from my companys's sites, as there is nowhere near enough channels to manage what we need to track across all our sites.

I have experiemented with 3rd party tracking software, but the databases get very big, very fast.

Are there any other many multi site publishers out there, that have sovled this problem through other means?

Multiple accounts,(I can set up different companies for every 200 sites... but would prefer not too.) mixing channels etc?

We currently manage 1500 sites, with another 5000 rolling out in the next 6 months.

As many what as I want, sorry, I'm not clear.

Accounts are allowed 200 channels, thats all, for us its nowhere near enough, and we can;t have mutiple user accounts for the one company

I have the exact same problem. Thousands of channels needed, but have to work with only 200. I have written to adsense on numerous occassions regarding this. I do believe you can open separate accounts with their consent - but this is still a logistical nightmare.

Are premium publishers allowed more than 200 channels?

What are channels, are they url links that you use for Google Adsense or is it something else?
