I run a custom search engine and link to it from my site not only through the search box but also by copying/linking the URL I get on the result page for complex searches I did myself for better results and more convenience for users.

When I for a different reason read through the TOS I understood that this might not be allowed. I am running adsense on the site and the CSE. I say 'might' because it was not very clear.

Do I need to remove this type of links and only point to the search box? I hope not.

I'm not too sure I understand your question. But my feeling is if in doubt ask Google.

When I run a search in my CSE I get a result page. The url of that google hosted page will be about 3 lines long. In some cases I link directly from my website text to that search result page rather than asking my user to key in the keywords in the search box and search herself - is this allowed according to the TOS?

If you mean can you pre-populate the Adsense for search box, the answer is no.

From the Adsense help centre:

Again, please note that modification of the AdSense for search code is a violation of the AdSense program policies. Publishers may not:

* Pre-populate the AdSense for search box
* Create links to Google AdSense for search results

Thank you. Not what I hoped to hear but clear. I have a few links to search results on my pages and will remove them asap.
