GSC is reporting URLs aren't indexed but in our tracking tool and in real test can clearly see the URL ranked and indexed. Is anyone else getting similar issues in GSC?

Does GSC show any clicks and/or impressions for the page?

All the time everywhere. 99 out of 100 GSC messages can safely be ignored. Take a quick look around to verify that they are talking through their hat, and go on about your day.

That can happen if there is more than one way to reach the same content. Google will choose one to index, but I'd assume that has been addressed.

GSC is reporting no clicks and impressions or ranking data as saying Google selected another page (canonical) but can see it in the SERPs and in our rankings tool. It looks like the page hasn't gotten any clicks but obviously it has!

If you know that you have only one URL for any given page, you can safely ignore nonsense. If you can go to the page via https://www.example.com/page.html and https://example.com/page.html then that is the error you should fix.
