Seem to have a problem that via the url you can type localhost.site.com and it will return the website that is located at just site.com.

Where in apache should i look to stop this.

The safest way of doing this would be to stop inbound traffic at the router. By blocking port 80 you should be able to do this.

I do not wish to stop all from my domain. I only wish to stop requests and stop returning a website for localhost.site.com. It should turn a 404.

I'm guessing you had your subdomain/domain turned around there by the looks of it ;)
Anyway, welcome to WebmasterWorld, littleOne.
