Bottom line is that it's lousy, giving less information that the free Extreme Tracking.
I don't want to download logs daily and process locally but I believe there is a problem with installing a good stats/tracking system on the site.
I'm FP clueless and struggling to clean up the enormous code and hindered by the FP on the site. It's also running Miva shopping cart, which the host says does not work well with FP.
What do I do to get decent stats on the site with those FP extensions and the shopping cart, which I've got excluded in robots.txt for now to avoid duplicate content being picked up?
I have FP extensions installed on three of my sites (apache/linux servers). I never had a problem with .htaccess. The host I use provide a stats package "http-analyze 2.4" but the only thing it does not give is the bots IP address. I have thought of seeking out something myself but since this is the only feature that I really miss I think I will leave it be. Maybe someone else has a better idea for software :)

It's not bad, I've seen better, but this is what our host uses. We have no problem with FP extensions on a couple of our sites (I really dislike FP and 2002 is even worse!)
Hope it helps.
P.S. I can relate to your .htaccess problem, I crashed our website 2 years ago trying to create a custom 404 page, OOPS!
