There are a couple of main things:
1. Are there some activities that are more memory/processor intensive than others?
2. Does it slow down when you query a specific part of the database?
My guess is it is one of these two things combined with...
I have the same problem some times, but have noticed it usually associated with my browser's cache, not the file itself.
Not really an answer, but maybe it'll give you an idea of where to look.

In re-reading your first post, I noticed it looks like you are running this on your home computer is that correct?
If so, there could be a number of reasons, including actual connection speed, network traffic, programs open, v-ram cache (size, clearing 1/2 way through, etc.) silly things in the background like checking for mail can also cause an impact on memory intensive routines... If you are doing this at home I would double check all of these.
