I have had ad units at the top of page and the bottom of the page. The top of my page i have, what I consider, a decent CTR. The bottom of the page gets hardly any ctr at all, yet still has the same amount of impressions.

My question is does having ad units that basically just take up space and do not generate to much clickthroughs effect the overall performance of adsense throughout my site?

Yes, probably, for reasons that have been discussed here in the past few months. I won't summarize, but you could browse back and look for the threads.

If the bottom adblock is getting very few clicks, what do you have to lose from pulling it off for a week and seeing what happens? Every site is different, so no one can tell you for sure what will happen.....

I had this situation - dumping the block at the bottom of the page increased my earnings. I think you have nothing to lose, and possibly something to gain by removing it.
