upgrading to ensim 3.5 pro

backup question

I'm about to upgrade my server from ensim 3.1 to 3.5. I'm having someone else ("experts") do it for me but they're not going to back anything up. The install instructions has loads of pre/post upgrade actions that they're not going to do either. It says to backup loads of different files, does that mean I can just backup everything or need to select each file and back them up individually?

I guess it's a good idea to backup everything anyway but all I know how to do is click on backup/restore in webppliance and how to backup databases, I don't believe that is a full backup but thats the only backup method I know.

It also says that files backed up on 3.1 are incompatable with 3.5, so umm I don't see the point.

I can't find any help sites for this upgrade or any threads in any webmaster forums about this anywhere on the internet.
