Will it make a difference to any optimisation you have made to your pages if you incorporate some flash graphics onto it.

As long as you understand that anything in the Flash file is invisible to the serach engines, and take steps to accommodate that, there's no reason I know that including some Flash elements would have a negative effect -- anymore than having an animated GIF would hurt rank.
Just pile on the spider food everywhere else on the page.
