Also, is it bad to try and get as many incoming links as possible? Does it hurt to submit to link directories and such? What about automated submissions to my specific category on a directory?
Any help would be excellent, I have been hearing so many different opinions that I don't know what is going to help/hurt me.

I am running a CMS that has a Web Links module to put links. Will I be hurt from this?
If the CMS does not produce clear static links you will have problem collecting recip links as the webmasters will likely not be interested in. Having some static outbound recip links to quality websites may have a small impact on your link page PR.

It's not bad. Bad is to get many incoming links in a very short period of time and then relax! The rate of your incoming links should be as much stable through time as possible (i.e. 7 links per week for every week).

It does depend on the link directory but I would advice you to avoid most of them as usually they are (or will be) considered bad neighborhoods by SE.

Generally I suggest you ALWAYS avoid automated submissions.
