I currently run an informational site, which is around 700 pages. All of the pages are in the root, no sub directories. I am looking to greatly expand the site by adding tons and tons of references. My question is, if I organize all of the reference pages under a sub directory (ex. www.widgets/blue-widgets) is this going to make it seem less important to the search engines?
My main goal is to setup a google search box and have users search just that part of the site for specific reference materials. I don't want this search to bring up other pages from my site.

not, it isn't. SEs don't "look" the "hierarchy" but only good and rich contents.

Just selectively excluding uninteresting pages by the indexing.
