My question is: How will the SE (google primarily) see a setup like this. I believe they will see each "store" as a separate URL, but will it list each store as a separate entity (separate PR) or will it all be based off of the main domain? I'm concerned that each store owner might not be able to get his/her site listed on the SE's. I know OV won't list a site like this unless it says "Affiliate" in their link description. I know first hand, just got knocked down for a listing.
Each store will be it's own sub-web, but the "Enter Store" link on each sub will all (I'm thinking)lead to one place. Easier for me to keep updated. Please let me know if you've got another suggestion as well.

pagerank is calculated for every page. if it's on domain.tld or sub.domain.tld won't make a change.
if the store is on one main domain and every page of the specific sites links onto them, this will change pr for that url for shure. so it's not only easier to admin by yourself, it's even better for pr.
Sub-domains are not considered "Multi Site Domains" but the influence on PageRank is similar.
For the most part though... don't concern yourself with PageRank this will develop without you putting much thought into it.
Your business model (and theme) is a good one... and I suspect that local government organizations would be a good place to start as far as link development (outside of your domain), as well as C@P sites, and any entrepreneur sites.
Start locally, and move outwards.
In addition, check out local columists/editors... in many cases assisting entrepreneurship is quite newsworthy, free advertisement, and good linkage.
