I have a found a number of Amazon AWS scripts which will let me to create a shop based on Amazon AWS but was wondering if it can lead into SE ban is it does with Dmoz clones?

It depends on what you were planning for the sites. If the scripts caused problems, I doubt they would exist for very long. Before implementing them, check the Amazon & WebmasterWorld forums for threads mentioning the scripts you want to use.
Considering the money they make from affiliates, Am and their power affiliates will never "approve" of anything that would hinder that cash flow.
