Do indirect links harm to or sites?

We all know that indirect links are not much valued, thus indirect links do not bring any benefits to our site. But are these links harmful too? Please check the article below. I need your comment seriously.

Isn't this what happened when the AdSense home page got hijacked? I think it is a concern if they use 302. The engines are supposedly fixing all this but ...

I am also interested to know is it really bad to have huge indirect links? Suppose I have a site and I have submitted it to 100s of directories that provide indirect links. Will it be considered bad from search engine perspective? Any idea?
